I've used Aqua Coat grain filler before, which is a US product. It does take water based dyes well, so you can match your fill area well. but that is a very liquid product, so I'm not sure how well it would fill in larger areas.
I have never used it, but that's the sort of product I'd be looking for, something that will take water-based stains to get it to teh right colour.
The only thing I'd be wary of is that if you use a dark stain, it may affect lighter wood it comes into contact with. So I'd mask off surrounding light areas as best as possible and try and only apply the filler to the holes.
For any larger holes, you could always try and find a matching piece of dark veneer and cut a bit out, stick it in the hole and then just fill in the cracks around it. I buy marquetry mixed veneer packs from Amazon as an easy source of different types of wood veneer.
But do note that these are just my suggestions as I haven't attempted anything like this.
