If it works for you, run with it. Not sure there is going to be any tuning issue. You will be tuning up in the reverse direction to normal but it wasn’t an issue for you and you’re in tune now (I assume) so no biggie.
you can get some filler products that will take stain, or you can fill those holes with tooth picks and wood glue if it does bug you.







I had noticed that having them this way round meant the tuner protruded out from the side of the headstock about a centimetre lower (ie, closer to the nut) which I preferred purely from an aesthetic point of view. Having them the other way (which I now know is the right way!
