What value pots are you using? You may be able to tame some of the treble that way.
500k pots and 47uf caps Weirdy
Try clipping a 500K resistor across the outside lugs on each volume pot, that'll essentially give you 250K pots at full volume. That should give you an idea if smaller value pots will trim the treble enough.

While you're there... a set of clip leads of some sort is invaluable for guitar building when testing parts, pickups, and wiring configurations. Very handy.
It's probably just the pickups sounding how they are supposed to sound. 'Filtertron highs with warmer PAF-style lows'. But even vintage PAFs are very bright and clear sounding pickups (well, not single-coil bright but brighter than most non-vintage and hotter wound humbuckers). Maybe it's time to actually use the tone controls, or get another amp that complements the pickups?
