Pics and which kit it is would be helpful. Do you mean on the end of the heel? Sometimes the radius on the end of the neck is not quite the same as the pocket which can introduce small gaps. A lot of the time this is covered by the pick guard and doesn't present any functionality problems.

Otherwise you can sand the end of the neck to match the neck rout end radius. Use some chalk to cover the radius end of the rout in dust, push the neck in, then pull it out. The chalk will mark the high spots on the neck that need sanding down. So sand those areas a bit, re-chalk and repeat until the neck fits snugly against the end.
The kit is a Firebird with a bolt on neck ! I will try the chalk trick .
