    First Time Builder.

    Hi guys,
Names Harvey. Just received my DST 1 Kit today and was doing mock build.

Is it normal for the neck to have some distance from the pickguard? Here's a picture of it.

Secondly, I found a crack on the neck where the nut connects to the headstock.

Might be a stupid question, but how does one know if a neck is twisted?

Finally, if one were to install a wilkison/Gotoh bridge as an upgrade, do I fill the original 6 hole up with a type of wood filler?

Firstly, welcome to the world of building guitar kits.

Yes you can fill holes - no problem and I would in that case. Either wood filler, glue or dowel and glue even body filler (bog). You just have to make a choice depending on how visible it will be and proximity to other holes etc. In your case the simple way that I would try would be timbermate or similar before you finish the guitar and drill the other holes as you can sand the excess Timbermate off easily.
I wouldn't worry about that crack. Once you use some Tru-oil of similar it will fill it just fine. Alternatively, superglue if you were really concerned.

Yes on a 22 fret neck it's normal.

Its more of just the neck clearing the pickguard and not flush with it

This is a genuine Fender 22 fret Strat. Hope that helps.
