As suspected, the neck pocket is a little lop sided:

The neck is also about 1mm bigger on the same side.

They're all ganging up on you! At least you now know and can do something about it.

I sanded down the high area, but the "wood" in that area doesn't sound right, sounds like tapping on balsa wood (see video).
Just a guess on my part, but I reckon when the holes were being drilled, they had an accident and patched this section up (hence no hole going all the way through), with what I do not know.

In the same area, there is a greenish patch, could it be some kind of bog? Probably not the greatest place to have a soft spot.

Hmm, interesting! Worth a bit more investigation. Is there a hole on the back?
I wonder if it would make much difference either way, as long as the neck joint is nice and flat as tight.

Yeah, there is a hole on the back. I guess I will never really know if it makes a difference, because I don't have an identical body that doesn't have this "feature", to compare it to

True, although I'd say that as long as the neck is screwed tightly to the body you are fine and the sound won't change.
Is it soft on the outside?

    No, just in that patch.

Is there any sort of a hairline fracture in the end grain there? It sounds like a separated section or a perhaps a partially filled void (hairline) under that little brown/green section?
Maybe wick some thin CA glue into it along that dark brown line and see if that makes a difference?

It's a groove. I will try that, thanks.

Possibly a growth inclusion from the trees earlier lifeor something then? Go easy on the CA glue at first and see how it spreads/wicks before you get too heavy handed with it (he says sagely, like he’s never glued his glove to a guitar and had to sand it off).
