Yes. looks a bit close and visually I think it looks better if the cover doesn't touch the tuner washer. I'd file the flat nut-end back rather than alter the curved end.

As I've just noticed there's no nut fitted in the picture, I'd drop one in place, loosely fit the two E tuners and see where you are.
