Check the break angle before you set the neck. Make sure you have enough play on the TOM to get the action right.
Just out of interest, as I know i have done it before. Is the out put jack wiring the right way around?
Try wiring the pick up directly to the output jack. If that works then it is in the pots. If not then the pickups may be the issue
