I know this is a common problem, so if you go searching you may find various solutions. I remember Simon painting. Once you have it clean, putting some clear on it before adding any more stain, as TD suggests, makes great sense.
I tried staining an ES, but botched it and went with a solid color...but before that a bit of a problem like yours, although not as bad. I was able to get rid of most of it by scraping. It really just depends on how deep the crack is. Worth a try.
