I notice that the neck looks to be a little higher on the left side (E bass), the string seems closer to the frets also.

In the pocket looks somewhat rough on the same side, should I sand the pocket a little, to get it smooth and even? I thought I better ask before going at it :)

Have you got a set of vernier calipers? The cheap digital ones on eBay work fine and I'm always using them check stuff on my builds. They're just the easiest way I find to check thicknesses and diameters etc. I'd check the neck depth at both sides at that end, and also the two sides of the neck pocket. Whichever is the most uneven is the one I'd tackle. Both surfaces want to be as flat as possible, regardless of any angle.

My first time using a router, so ultra nervous.
Don't know which is scarier to use, a router or an angle grinder? Both spin at insane speeds and can wreak plenty of havoc in the blink of an eye.
