The pickup is sitting high, I loosened it off a bit because it is not sitting square, you are dead right re the loudness of it the other obviously isn't so loud, I am waiting for that foam to come to pack out one side to square it off before tightening down, there is still a very small amount of bow, I slackened it off last night about 1/3 of a turn, a 1/4 didn't do much.
The pick up in the pic is pressed down as low as it will go, got a funny feeling it is sat on the wires from the 3 way switch, I taped them off to one side, might have to also open up the outlet for the wires too as this wasn't as far down as I thought it could have been.

Bit happier now, took off the neck and there were a few slight wood splinters so sanded these off and widen the screw holes slightly, upon further inspection the back of the neck socket was not level left to right and had a little raised bit on the right hand side
I have a really sharp wood chisel so slowly slowly took the raised bit of and gave a slight sand

Put the neck back on and looking a lot better, only the 2 e strings at the moment, I'm hoping there is no more bow in the neck as the tensioning bolt is fairly stiff even trying to undo it. Even got the pick up sat further in, it was sat on the wires at one side and one of the screws was halfway through the spring, will get it better levelled off when the foam arrives.
Overnight rest for this one which means the Strat can be sanded more and a coat of dye go on

You are a hard working person!

Results all round! Yes, that front pickup should now be OK once you get it levelled off.

Slight update, swopped the tuners out for some locking ones, changed over the strings to the Ernie Ball ones, levelled out the pick ups, but to be honest I prefer the bridge pick up lower than what I have it now, will be doing a final set up over the weekend, looks a bit orangey in the pic, in daylight a nicer red

2 hours of fiddling with the intonation set up etc etc finally got it what I think to be right, scale length is 2 mm out but can still get it in tune ok, the high E saddle is as far forward as it can go.... am I happy?.. oh yes, would I have done a few things differently?..oh yes, will I be doing more (apart from the other 2 on the go) ? you can bet your life on it, I've loved every minute, learnt a damn lot too, basic kit apart from locking tuners and Schaller strap locks.
