haha yeah its a messy process the grain filling, but the results are worth it. Once you have sanded it back try not to rub a damp cloth over those areas as it tends to moisten the timbermate and it can come out

A bit late, but for the truss rod cover you could have stuck 5 layers of veneer together (with the underlayers glued at an angle to each other for strength) to make up your own veneer ply.
