For wiring-up the tone controls and etc, have you considered wiring it up so that it's the way Eric Johnson wires up his Strats?
Standard Strat Wiring:
Position 1 Neck Pickup + Tone 1.
Position 2 Neck + Middle + Tone 1 + Tone 2.
Position 3 Middle + Tone 2.
Position 4 Middle + Bridge + Tone 2.
Position 5 Bridge Pickup.
Eric Johnson Strat Wiring:
Position 1 Neck + Tone 1.
Position 2 Neck + Middle + Tone 1.
Position 3 Middle Pickup.
Position 4 Middle + Bridge + Tone 2.
Position 5 Bridge + Tone 2.
The other alternative is to go with a Master Volume and Master Tone setup, you could then probably use the spare tone control for doing something else, like maybe a blend control.
I can draw you a diagram for the Eric Johnson Strat wiring if you want, or, I can scan a page from my Fender Instruments manual, it has a pretty clear Eric Johnson wiring diagram in it if you're interested.

Or use a multi-pole super switch and have a specific tone control for each position without any overlap (eg. tone 2 for bridge and bridge/middle, tone 1 for middle, middle/neck, and neck).. Depends how far you want to take it.

Ey Andy, looks cool this new project, I'm sure you will do something amazing. I got a question, a capacitor of. 047 mfd isn't it too much for pots of 250k and single coil pickups? Wouldn't it low too much the volume?
I think he meant the standard Fender capacitor value .047 μF/uF/MF(microfarad) rather than the indicated .047 mF (millifarad) value.

Did you drill all 6 holes all the way through from the top? I'd been told to just drill the end two holes all the way through, and the other 4 most of the way. Then on the back use the bridge plate to mark the centre positions for the centre 4 holes using the two outer holes as a guide, and drill those 4 holes part-way through from the back. Almost guaranteed to get a neat line of ferrules.

Check my location! I'm in bed when most of the forum is awake and doing most of the posting. I just get to directly interact with the early birds and the night owls. The 3-hour time difference across Australia smears those interactive times out as well.
